As you reminisce about your time in Amphoreus at the Vortex of Genesis, Cipher's barrage of messages shatters your reverie. She invites you on a treasure hunt through Styxia—a welcome distraction. You agree to this, only to be startled when she ambushes you and Mem as a practical joke, disguised as the Flame Reaver.
Meanwhile, Dan Heng and Lygus investigate the crash site of the Astral Express, while you head to the Grove for specialized combat training with Phainon. Unbeknownst to you all, assassins from the Council of Elders — the "Cleaners" — ambush your groups simultaneously, with their goals clearly focused on stalling your movements to prevent you from halting a darker plot happening elsewhere.
After escorting you and Phainon to the Grove, Cipher resumes her underworld treasure hunt with Bartholos, the "Spirithief," as her new companion. Unseen by her, Aglaea's golden nymph latches onto Bartholos, hitching a ride. Upon being discovered, Aglaea makes a last request, and implores Cipher to return to Okhema and fulfill the destiny of the Chrysos Heirs. Memories of a millennia past flicker within Cipher, and for once, her heart wavers.
News of Aglaea's death has arrived. You return to Okhema in a stunned hurry. There, in that silent, depressed holy city, you travel about, comforting your sorrowful companions. Phainon contemplates on Aglaea's message and the task she entrusted him, and decides to impart them on the people. His speech ignites the hearts of Okhema's masses, and voices supporting the Flame-Chase Journey shakes the entirety of the Demigod Council.
To prepare for the final expedition, you each make your arrangements. Phainon entrusts Cipher with safeguarding Kephale's Coreflame while the group is away. Hyacine travels to the Grove to seek the ancestral spirits' blessing, forging a rainbow bridge to reach Aquila's domain. With preparations complete, you ascend to the skies to conclude the Flame-Chase Journey.
Within the Eye of Twilight, you encounter Seliose's two winged companion beasts. Guided by them, you inch closer to Aquila's true form, uncovering the hidden truth of Seliose and the Skyfolk: their fabled glory was a lie. Disillusioned by her kin's folly, the fallen hero fused with the Titan, condemning them to extinction. The Skyfolk of today were merely descendants of an unnamed Chrysos Heir. Undeterred, Hyacine declares her resolve to Seliose, joining you to confront the final Titan — Aquila, the Eye of Twilight.
In the aftermath of a fierce battle, Aquila and the platform you stand on plunged from the air. Aglaea's relic unleashes her residual power, shielding you at the critical moment before fulfilling its purpose and sinking into the pool of gold. Though you secure the Coreflame, the Eye of Twilight grows unstable, forcing you to flee before its collapse. Yet Aquila, corrupted by the black tide, reemerges with Seliose's consciousness, launching a desperate last stand. You defeat them, ending the expedition under the gaze of Seliose, now has restored their humanity.
Cipher delivers the Coreflame to Styxia, defeating all pursuing "Cleaners" — only to be relentlessly hunted by the Flame Reaver. She outwits them to protect the Coreflame but is fatally pierced by the Reaver. Recalling millennia-old memories, she whispers Aglaea's name and closes her eyes on the shores of the underworld.
With Cipher's death, the Dawn Device, sustained by her lies, goes silent and dark. Okhema plunges into eternal night, overrun by beasts of the black tide. Hyacine departs first to assume divine authority at the Vortex of Genesis, bidding the group farewell. You rush back to aid Okhema, confronting the Flame Reaver once more. Despite reinforcements from Mydei and Castorice, the enemy presses forward. Dan Heng holds the line, allowing you and Phainon to advance, and Phainon reveals a plan to send you and Dan Heng home, entrusting guards to escort you from the city. Zagreus, who long masqueraded as the Spirithief, hands Phainon Kephale's Coreflame which Cipher entrusted to him, vanishing with glee as his scheme succeeds. Finally, Phainon alone ventures to the Vortex of Genesis to complete Era Nova.
